What spark plugs are you using with the megajolt system? They should be resistive. Non-resistive spark plugs can cause interference and it may be what your experiencing, but that isn't for certain.

That's the conclusion I have come to also broke4speed. Remove the resistor and replace with a wire link and also remove the capacitor. Keep all the tracks as they were and try not to damage them. If they become damaged then you can use solder to remake the track.

Erm.. I thought the only change needed was cutting the track at R8? (From memory.. Haven't checked..) This was where I was going to wire in the switch. Sounds like your certainly on the right path.

Baud rate or com port speed I believe should be set to 4800 I think, but hopefully Brent should be able to clear that up.
